After I extract, now what do I do? I have no idea what the installation/data directory is.

You have to drag and drop the 'hadaka_en.exe' file to the place where you have installed Hadaka Shitsuji.
It will probably be something like C:\Program Files\裸執事
And the 'msg.dat' and 'snr.dat', you have to drag and drop into C:\Program Files\裸執事\data

Have you downloaded the game yet (from here) ?
And it's a folder, not a file
